She's spent so much of their relationship keeping her feelings secret, keeping her emotions under wraps and trying to tell him to do the same, but now, having thought there would be no waking up again, it's hard to look at this second chance and not appreciate it for what it is.
Without the Bunker, she should be dead still. 9S is crying, and if she frames it as he's her partner and she needs him at peak performance, alleviating that is a viable first step to calming him down and getting him to focus.
It has nothing to do with the fact that watching him cry makes her think of herself crying, hovering over his prone body with his neck still warm under her hands, when she lets go of his shoulder to slip her arms around them instead, pulling him in for a somewhat stiff hug. She's not good at this, at giving comfort, but she's at least trying.
